How to use in your fleet
They suffer only a 25% damage penalty for being under force fields and are fairly fragile, so it may be worth placing them next to your command station. While their range makes it tempting to place them on the edge of the system, unlike sniper turrets their shots are not instant and the extra travel time may not be worth the safety.
How to counter when in the AI fleet
If possible, simply attack with only small fleet ships and blow it up first, the inverse of how you deal with ion cannons. If a world has both an ion cannon and a mass driver, some cloaked raiding is probably in order.
