Command Stations are the nerve center of every star system. There can only be one Command Station in a star system and it is the only structure that can provide Supply.
When a Command Station gets destroyed, any Colony Ships and Mobile Builders present in the system are destroyed as well.
There are actually several types of Command Stations as follows:

Human Home Command Station
Orbital Command Station - Home Planet is the Command Station that is present in every human home system at game start. If this structure is destroyed, the humans have lost and it is game over.
Economic Command Station
Economic Command Station is one of the Command Stations that can be built in conquered star systems. The Economic Command Station maximizes resource production at the expense of everything else.
Mark I: Produces 32 Metal & Crystal, 2,000 Energy. Mark II: 80 Metal & Crystal, 4,000 Energy. Mark III: 160 Metal & Crystal, 6,000 Energy
No special abilities.
Logistical Command Station
Logistical Command Station is one of the Command Stations that can be built in conquered star systems. The Logistical Command Station is designed to move your ships around faster.
Mark I: Produces 24 Metal & Crystal, consumes 1,000 Energy. Mark II: 48 Metal & Crystal, consumes 2,000 Energy. Mark III: 96 Metal & Crystal, consumes 3,000 Energy.
All Marks: Halves the speed of all enemy units. Mark I: Increase the speed of friendly units by an additional 80. Mark II: Speed Increase of 120. Mark III: Speed Increase of 160 and prevents enemy units from teleporting in system.
Note that the speed increase listed in the ability details is before the global speed doubling that all command stations have.

Warp Jammer Command Station
Warp Jammer Command Station is one of the Command Stations that can be built in conquered star systems. The Warp Jammer Command Station is specialty station that tricks the AI into think that the system is still under its control.
Consumes 20 Metal & Crystal, 30,000 Energy.
Prevents the AI from initiating Attack Waves against this planet, including normal Waves, Counterattack Post waves and so on. Also prevents the adjacent planets from going on alert from the loss of the AI command station.
