How to use in your fleet
Zenith Chameleon are pseudo-cloaked ships: the description 'appearance of junk' translates into a modified version of cloak that switches on a couple of seconds after stopping. This places Chameleons as ambush ships. Unfortunately, the utility of such a function is limited to allowing Chameleons to fire upon the enemy first in defense. Furthermore, as they do not re-cloak after firing (or indeed whenever enemy ships are in-range) this "appearance of junk" business is itself a bit of garbage. A Chameleon finds itself to be a mid-range Bomber in a different hull.
How to counter when in the AI fleet
Usually, ships in AI waves never stop moving or attacking, so Fighters alone make a decent counter. Chameleons have no immunities and much lower armor than bombers, so can be stopped by many types of defenses.
It would be much more interesting if this ship actually re-cloaked after attacking, limiting the chance of retaliation.
